So I am little stumped as to how the seal must fit against the engine tin skirt. The engine is in but I am not sure if I myst pull the seal up and let it rest on top or clip under the lip of the tin. It doesn't look like it's going to fit correctly.

in all honesty, mine doesnt fit properly in those areas either. I put my rubber below the tin like yours in the photo, but either way, as long as it seals, it will work

Mine is too low for the rubber lip to hook under the lip of the tinware. Not sure if the seal is at fault or the body of the bug.
I have had to pull the seal up over the tinware so it pulls down and forms a seal by pressing down on the plates. It's a little long in places so I think I will have to trim the whole seal for a better fit.

If you think logically, the motor is fitted from the bottom, and the Germans will not have a big strapping mechanic crawl into the engine bay to lift the rubber over the tins.
No it fits under the tins,The twin lip you can lever one over and one under, but this is also not always easy, and not sure if its like that in the ORIGINAL VW Work shop manual either.
Yes some after market manuals recommends this, but not logical. I think the twin lip will find is own placement.
As long as all other holes are closed, you should be good.that includes the heater air holes.

Thanks. I got the later type of rubber which unfortunately was not the twin lip type. In hindsight that would have been ideal
