Hi All
Whats the easiest way to remove rust flakes from inside the tunnel of a beetle, I don't want to really cut holes in it or open it up from the bottom
Also what can I coat the inside of the tunnel with to kill the rust and prevent further rust in the future

as with most rust areas you can not get to, your best bet is to spray in wax.
This will prevent air getting to the rust and it will go no further.
Or cut it open....

If you have an auto shop in your area, they have a hot wax spray wax as well, with a insertion pipe and spray equipment to get into the welded channel you can not get to.\
You drill a hole or if you have a hole, you just insert the multi holed pipe, and spray as you with draw the pipe.the more you put in the more sure you will be that you covered all the rust.

I used Tectyl in my buggie's tunnel 16 years ago and still going strong, luckily there was already a hole in the tunnel which gave me easy access.
I welded up the hole afterwards. If you drill a few small holes in the tunnel you could reach everywhere.

No sense being pessimistic. It wouldn't work anyway.
